With Bass being an 'accident', for the lack of a better term, Wily doesn't recall what went into making him. he doesn't recall all of the small quirks, key points and what not. Thus he was basically not familier with Bass' mind. Thus he developed a way to regain control over him. And then study him. Which we see at the end of MM9.

Um... I thought Wily always understood Bass' inner workings.

What I derived from Bass' ending in Power Fighters was not that Wily didn't understand Bass' design directly, rather the thing he didn't understand was the Bassnium that powers Bass. Although Wily's diologue in Bass' solo ending in Power Fighters indicates that either way, he understands Bass at this point in time.

He was created to be a copy, but the end result is what Wily didn't expect. it started off all good in favor of Wily, but fell apart rather quickly. That is why I refer to it as an accident. And he does know what he put it, but since he was also working with the newly dicovered Bassnium, I'm sure he was 'full of himself' when implicating Bass with it.

And by PB, Wily is more familier with Bass inner workings. A Guru made this small timeline:

R7>R8>R&F>R9>RtPB>R2tPF

So time has been taked for Wily to refamilierize himself with Bass.

Hmm... I probably would have said MM7 then PB then MM8 then MM&B, then PF, then MM9.

Of course, while i'm aware of the diagram of Bass in MM9, i've never seen it directly, so it might have some message on it that throws my idea out the window.

It was nothing significant. It just showed his diagram. But following accord to the MM&B, data titled as 8.5. And Wily's pitty to convince Bass to return to his side, it would suggest that Power B/F would be during another Bass betrayal. Which would be after MM9 since that diagram suggests it is Wily upgrading/analyzing Bass...

But it is speculation until Classic Complete Works is released to offer a timeline of it's own... Though from the lack of info from the Japanese copy, it is up in the air...

Well he clearly didn't do that with Bass.

Indeed, but Wily did a lot of things differently with Bass.  Though, to be fair, we don't ever really see Bass harming Wily, do we?  He destroys his machines, but if the time came, could he pull the trigger on Wily himself directly?

This would be correct, though PF and MM&B are more or less interchangable.  Nothing that I can remember contradicts one coming before/after the other.  Though people are more inclined to put MM2:TPF first, since it came out first.  Before MM8, actually.

Well, considering Bass' ending in MM&B, Wily apperantly believes Bass would be willing to do it, since he seems terrified of Bass.

Although Bass' endings in Power Battle and Power Fighter's seem to go against this, since Wily doesn't seem concerned in any way of the chance that Bass might try to attack him outside of one of his mechs. Wily basically taunts Bass over his defeat to Mega Man in Power Battle, and directly insults Bass in Power Fighters, although I guess that "pompus robot" wouldn't get much of a reaction.

No he wouldn't, because his programming would prohibite it.

In the Classic series, robots can not perform actions that their programming would not allow, except perhaps Duo.

The cocnept of free-will and judging moral capacity doesn't exist until the X series in the timeline.

The 'What if' statement is rhetorical since we 'KNOW' Rock never went haywire. The 'ONLY' character we can say that about effectively is Vile from the X series... Rock never had a problem. Being built as a lab Assistant then being convverted into a battle robot. After said overhaul, Rock's systems are far more fortified than typical robots.
